Yeah, this definitely seems like the only logical explanation of what’s taking place in this completely fictional world of fire-breathing dragons, electric rats, and sentient ice cream cones.
What if it’s the TRON concept, where the subject is digitized and stored as data, but it retains consciousness and sense of self while inside the Pokeball. It could still be “experiencing” the Pokeball as a luxury accommodation, but exist solely as code. Flynn’s apartment was pretty swanky in TRON Legacy.
If that’s the case then wouldn’t it be pointless to capture Pokemon at all? You could essentially replicate the data. So anyone could just download a copy of a pokemon of their choice and transfer it to a pokeball.

If this is combining with their handheld department, Nintendo actually has a LOT more potential exclusives. After all, the Nintendo 3DS has something like 180 games that never came out anywhere else.
