I think they're referring to the fact that they're going for a different characterization for Big Boss than in the previous games. In 3, BB was a genuine hero. In PeaceWalker, it was supposed to be ambiguous, but ultimately BB had heroic goals in mind (like stopping a nuclear apocalypse).
