Sounds a bit like China Miéville's most recent novel, Railsea.
I know it's not a series, per se, but the Bas-Lag "trilogy" from China Miéville certainly warrants a mention. Perdido Street Station, The Scar and (to a slightly lesser extent) Iron Council were meaty, strange, invigorating and wholly unlike anything else in the sci-fi/fantasy/steam-punk/body-horror genre.

Oh, I'd put Mad Max Beyond Thunderdome on this list. Absolutely dreadful film, but those scenes between Max and Auntie Entity? Priceless.
What was that film, came out in the early '80s, with Mark Hamill himself the recipient of some kind of outer-space cannon he could place on his arm - but it was slowly turning him into an evil lout? Featured these two weird aliens with tortoise heads and necks who were hunting him down in the desert ... or something…
