Even with limits on the number of tires, they are allowed a certain amount of single joker tires to replace a single flar, so that they don’t end up with odd numbers of tires left.
There was a problem though, the tire was deflating. The tire was checked after it came off the car.
Rebellion’s penalty was for using a new tire before they used a scrubbed tire, from my understanding. Basically the team has to use available scrub tires first before they are allowed to use a fresh tire from that same compound.
They made 23 pit stops, and the FIA simply took the roughly 13.8s it took for those 23 stops. However they then applied a factor of 4 to the time to constitute a penalty. Thus a team couldn’t simply short fill and then take the missing time at the end. There has to be some penalty on top of the time missed.

Team LNT is Lawrence Tomlinson, the same man who also owns Ginetta. Basically, he couldn't find a customer to buy the LMP1 after Manor bailed early in the 2018/19 season, so they're running it on their own dime. Don't expect great things.
